At first it was just a few select areas (a small patch of grass on Balamb island, then snowtown for some reason) that were heavily crowded upon discovery that bees were spawning there, so they weren't lucrative areas to farm for bees anyway (because of overcrowding and thieves). But then Destiny comes along and bees spawn from every grass tile in the zone. Which even I'll admit was too much.
THAT was the issue. If anything needed to be adjusted, THAT was it; To make it so bees only spawn from bushes again. I've been bee farming for a long time. When it was just bushes, it was totally fine. Since Destiny, bee farming was (inadvertently?) buffed to an insane degree by having so much grass that spawned bees. It's like comparing farming for gralats in bushes to farming for gralats in grass. It's night and day!

There's something else I forgot to mention. For 3 months, the ground was covered with leaves all over the map that function essentially like grass, and spawned bees.
I'm starting to think what happened here is that a certain Dev (who's name perhaps rhymes with "Musty"), looked at the numbers for the amount of bees being sold, and adjusted the sell price accordingly, while not taking into account this extremely relevant factor (the bee-spawning leaves all over the map for 3 months straight, and like I said before, the addition of Destiny and a crapload of bee-spawning grass that came with it).
If you looked at the numbers before the fall season, I bet you'd see a big difference. And if you look at the numbers before Destiny, I bet you'll see see a difference again.
You're the ones who kept adding more and more high-bee spawning areas. What exactly did you think was going to happen?
It would be nice if we got an official response on this. You have some rightfully angry players on your hands.
