For example, in the sewer you could make a base that not only has sewer water patches and tunnels, but you could have a room where in order to get to the flag room you have to go through a room full of mutated at NPCs, and sometimes the attackers would have to cooperate to get through.

That sounds more like a quest. The point of a base is to gain hours not kill baddies x-x sounds like you just want more quests rather than bases
