Well Fate/Zero was made as a prequel of Fate/Stay Night, so they had to connect the ending to the Fate/Stay Night's story of what happens during the Holy Grail War of Fate/Zero. If Fate/Zero had 100% freedom to create it however Gen Urabachi wanted it, without worry of making Fate/Stay Night make sense, the ending wouldn't have turn out the way it was.
