Mmmmk, I see Adblock isn't on there...
Are you seeing these boxes on any other applications?
Did you try toying around with your pop-up blocker?
If not I'm not entirely sure what the deal is here...

Oh yeah. I forgot to add the extensions. Sorry, my reading/grammar have been terrible lately.
My active extensions are Adblock Plus 2.6.6 and Classic Toolbar Buttons 1.4.3. I don't think the Adblock is the problem anymore though since there was a black box without it on my homepage. I'm trying to stay awake as I type this.
