There may be limitless ideas, but there are not limitless places to implement them. It doesn't matter if there are areas that you can't use a flying mount in if 90% of the time you're using them on the overworld anyways.

Freak electrical storm causes all flying mounts to be refunded.
Volcanic activity causes it to become unsafe to fly on mounts, causing crippling steam damage to characters who use them over water.
Actual flying mounts appear (not just swimming ones pretending to be flying) and trump the old ones.
Entitled kids playing a game begin to understand that entitlement does not get you everything on a silver platter
The context is not the point, dude. I mean to say that whatever the objective, it can be completed with a bit of ingenuity. If the game needs monetization, there's lots of untapped options (all kidding aside).

Collect enough of them to form a whole candy. You can collect them by catching ghosts, entering houses (limited to 10 per day).

Limiting the players without making it a grind fest is a good start.
Of course, if the flying mounts are the issue, the lord giveth and the lord taketh away.
