The reason why it caps at 1000 is because the time/money ratio is actually quite "quick" so getting rid of the cap or increasing the cap would actually cause the value of the gralat to go down and based on what happened with the bugs, that can cause a bunch of issues.
I'm sure there are some neat things that could happen with the pyrat quest to spice it up but I don't think the total amount of gralats a player can get from that in a day should be fiddled with too much.
