It is one of the biggest tearjerkers and every forums on Clannad or sad animes will agree. Even though the major sad part doesn't come till the second half of the second season, it is all the developement and relations that you build up with the characters that makes it impact hard.

Yeah. You just don't expect it to happen, and then again at the end. It's good that Key made it so everything's better at the end though. I didn't even watch the first season (much) the first time I watched After Story, and I poured my heart out.
