These aren't weapon upgrades. Whatever. What if each class had their own perk, and you could only purchase and have one active at the same time? For example, Commando deals one extra damage, but they could also purchase a perk that increases overall RoF. They would then both deal an extra point of damage as well as have a higher RoF. Maybe you could purchase and keep perks, but you would have to switch them out at a building. There could be universal perks (extra health, higher clip size, etc.), then there could be class-specific ones (robots have a higher RoF for instance). Traits could also be a thing. They have a negative, but a positive. These can be activated along with your perk and class, so that's a good deal of customization right there. Example: negate one damage of enemy fire, but you move slower. Example 2: move faster, but you take an extra point of damage. Some traits, perks, and classes could synergize very well with each other. The only issue is that some may be a little OP, so balancing them out would have to be a concern.

You could make a skill tree for each class. The skills would be bought with skill points. Skill points are obtained through missions. Missions 1-4 award 1 skill point and 5-8 award 3. The first skill would cost 1 skill point, and the cost would go up by 50% for each level of the skill tree.
